This is the classic problem of mind-body separation where the body is visible, but thoughts, feelings and values are not. Many assume that the brain can produce an invisible, non-material conscious mind, like a spirit or soul. Others hold that non-material souls or spirits exist independent of physical matter. Still others say there is a progression of interactive roles.
This is pretty interesting stuff and you have likely pondered it at one time or another.
